I had my stroker motor in the car and had a tune flashed to the ecu for the break in of the new motor. I have since pulled the stroker for a stock longblock (ECU has remained the same) so I can build the top end. Now my question is should I fire up the stocker with the stroker tune or flash "return to stock" before I do?

Really would depend on other mods.

Everything beside the stroker was (and will remain) pretty much stock. Stock intake, airbox, top end etc.

stock injectors, pumps, TB?

if yes, then I would reflash to stock as that's what you'd be running.
