Coyote swap Car only runs when cranking?

I have a 2006 ford mustang v6 swapped with a 2012 ford f150 engine it was running fine for a couple days then it wouldn't start unless I was tapping the fuse box so I changed the fuse box with a 2009 one and now it starts up fine but shuts off unless I keep it cranking then the car idles and drives forward and backwards. Does anyone know why this may be? I have a make it modular wiring harness with a ford 6r80 harness and the stock engine harness and stock mustang body harness. Thanks

You have a wiring issue. Time to bust out the wiring diagrams, DVOM, and scantool and start down the rabbit hole.

Might be easier to put the old BEC back, as that did run.

the old fuse box did run but only when I tapped the fuse box then would shut off randomly.

The 2012 F150 ECM might not be calibrated correctly for the Mustang's specific components and sensors. This could lead to erratic behavior. You might need custom tuning or recalibration.
